Clean the intercooler, only once, then install an effective oil separator, then it will keep it clean for miles and miles to come.
Change the SC oil, on the Whipple manual it says every 100k miles, which I think it's around the same for the Heaton (stock SC), but it also depends on the size of pulleys you have, if it's not stock, it raises the ratio consecutively the RPM's, I'd double check the specs here to be certain of the intervals between changes.

I would at least do a cleaning and the oil separator now, here's a few pics of a bone stock intercooler of a '03 HD with 35000 miles, only 7000 more than yours.

check out the how-to section. there's lots of articles with tips, tricks, and info. there's even a few video's of how to do it. Its really not all that bad. Plus like hoff said, throw a good oil separator on there (L&S or AMW), and you'll pretty much never have to clean it again.

Hey Ryan when you get an oil separator (I have the L&S and absolutely love it!) and are ready to tackle that intercooler give me a holler and I will come give you a hand. I have had my blower off more times then I care to remember. The last time I took it off (my KB 2.3) it took me 20 minutes to get it off from the time I picked up my ratchet. Might as well do some plugs while its off too since they are alot easier to get too. Im a pro at plugs now too except the passenger rear one cause my fat *** hands have a hard time getting that COP unplugged. Anyway hit me up if you want to do the intercooler or ever decide to change pullies cause I have all the tools here to do that crap like the lock up tool and the 14mm hex socket and all that crap. Hopefully I will have my motor out tomorrow then I can start swapping parts over to my shortblock slowly but surely
