did you change to an aftermarket COP or stay with the OEM? There's been some discussion about quality of aftermarket. some threads on water intrusion- use search option
Yeah the only coils that are any good are the OEM brand
the water gets in the plugs because the coil rubber boots aren't sealing anymore (originals) or they just aren't made to fit right (aftermarket).
The water leaks down on that area when the truck is washed or rained on if the seal on the hood at the firewall isn't sealing anymore.

Have you checked the voltages on those cylinders? Are you getting enough power to them? Possible grounding issue or a short? Could be the cheapo eBay packs. If it ain't a FoMoCo then I wouldn't run it.
Move the coil packs to other cylinders and see if the misfire codes follow or stay.
Generally a misfire will be from a vacuum leak, but a bad coil pack can do it too. What kind of plugs did you install and with what gap?

They are gap at 44 an they are motorcraft plugs
They need to be gapped smaller. And I would recommend a different plug.
