When I ordered my Magnaflow Catback they asked if I wanted the exhaust to exit before or after the rear wheel. Based on that the difference is the length of the piping and tailpipe. Many people run the lightning style catback on HD's.

TRUE but I'm a big fan of the running it after the rear wheel on a HD

Like Shawn said, some (Magnaflow & Bassani) offer two styles of exhaust exit; factory HD exit behind the tire, and Lightning style, in front of the tire. Now the only difference between a Lightning catback, and a Lightning style HD catback is about another 20" or so of pipe for the extra cab length of the HD.

Yes because there is extra length on the HD version due to the cab length.
